Lee was born in Tweedmouth and educated in Berwick, but his career took him over the border into Scotland, first to complete his education at St Andrews, then to various ministries. He was appointed to a professorship at Edinburgh in 1846. Lee is remembered as a reformer whose work aroused much criticism within the Presbyterian Church in his time for daring changes like introducing an organ into the service, kneeling to pray and standing to sing. The world turned upside down.
